Do files you download from servers (particularly ones playing custom missions and mods) stay on your hard drive? Or the they get deleted afterwards? Is this autodownload thing only for custom missions or do they work with full fledge mods as well?

You cannot play a missions with a custom "mod" unless you have already downloaded it
The missions you download are in this folder

Well it seems like i cant access these myself when selecting a mission when I'm setting up my server. Do they get erased after a while? Or will they eventually pile up in my Hard Drive?

They are all there. They don't go anywhere.
You might have to unhide files in windows.
In XP it's tools, folder options, view. Select "Show hidden files and folders"
I dunno about Vista
So it's safe to delete them if they start to take up space?
Yeah, quite safe, but most missions are quite small so you will have to play a lot to clog up your hard drive.
And an added benefit of already having a mission in the cache is faster loading times, i guess.
Is there a way to make these missions playable if I was to host a server? I have a few missions I had downloaded that are not options to choose from when I host my own. If I was to copy the files from my apllicationdata folder to some location in the root dir for the game, would I be able to host those missions?
